You're asking questions that suggest a bit of "chaos" in your project, and stating that you want an "IN ALL CASES" type solution.
You might have a fun little project going here. (I imagine coming into possession of several computers and a box full of spare parts, and wondering "What can I make from this"?)
But in your HJT Post you state:

Your HJT Log also suggest some infection, that you apparently haven't addressed specifically, though you also state that uninstalling a Software that you obtained from a dubious source has corrected your problem?
Running a server, requires much more specific security considerations, than just having a home/small office machine sitting on a desk protected by firewall, antivirus, and antispyware.
Not only do you have considerations for the integrety of your own server system, but your customers/network are going to be impacted by the quality or lack thereof, in your system.
Internet security is impacted by "the weakest link" in the system.
Just imagine how happy malware dealers are to have thousands of zombie machines out there, doing their work for them.
You don't want to become a zombie server! Yikes.
As to "compatibility" of various speeded RAM. Sure some will work while others won't.
For instance the cheaper pc3200 is often a good substiture for the more expensive pc2700.
But there isn't an "IN ALL CASES" guarantee available to you.
And just a side note: You posted the exact same HJT Log and questions to TomCoyote Malware Removal and to AnandTech Operating Systems Forum a week earlier. In many cases, the "volunteers" who provide the valuable "expert" analysis and instructions for "fixing" malware problems are "the same people" who volunteer their services at several Forums.
Having the same problem posted in two places may burden the Malware Removal resources of all Forums.
Stick with just one HJT Forum until you get your answer.
Though my comments may seem a bit "abrupt", I convey them in all respect and appreciation that you are working with what you have, and want to make it work right. Just like all other Members.
I'm glad you've decided to become a Member here at TomCoyote and look forward tracking with you as you make progress.
Give us some more information about the actual machines you are working with. Maybe we can give you more informed responses.
