Not sure whats going on but its not malware or a virus causing it. We have run a few programs and what they removed really wasn't much so at this point I believe your booting problem is not malware related. Sometimes when booting up is slow, a few reboots sometimes fixes it. Try booting up, let the windows run for a few minutes until everything is loaded and then shut windows down, try that maybe 3 times or so and see if it helps.
If not than it maybe a program or a bad driver causing it, since we just do malware removal on this forum post in our Windows forum for help as there more in tune to this and deal with these type of issues every day. When you post link them to this thread so that they can see what we have done so they will know your system is clean.
