My computer does not shut down lately. It usually freezes at
"Saving Windows Setting..." or "Closing WIndows..." or something like that. I almost always have to shut it down manually. I am pretty sure the problem started shortly after the latest Windows upgrade, but I am not positive.

Also, I have a generic pup that my McAfee cannot clean. Could the two problems be related?

i would say no.
a generic PUP isnt a virus or trojan, but a app you might want to be warned about it being on your computer.

i dont recognize anything in the hjt log as being malware or a threat. you also have windows defender and spysweeper, those two would also be finding any real malware.

i think your bigger problem is the shut down issue. iam not trying to make light of your problem, but why not leave the computer on and set the hard drive and monitor to power down after 15 minutes of inactivity via the energy options. theres no harm done in leaving it on. most likely it would benefit from a reboot every other day or so, you will notice when it needs a reboot.
