Downloaded a trojan? processes very slow

Hi, so I downloaded some programs from a site earlier yesterday and my avg detected a virus trojan, and i had it removed, but since then my programs have been terribly slow. Everything takes a while to load, and this never happened before. My cpu is still surprisingly normal I'm running windows vista, and if you want i have been on this site before so i do have otl, hijack this etc ty so much for your help Oh and also I ran my ocmputer in safe mode and every process launched quickly so i think its something with startup and maybe not in the cpu? D:
