HD problem should I replicate the win98 slave onto the winME master?

My father-in-law has a windowsME master HD and he installed his old win98 HD as (cable says "slave") a slave because it has important programs on it that he needs for business. The slave is D drive but it won't run the programs. I tried to copy and paste them onto the desktop and still no-go. Help? T**he program he uses is several thoudsand dollars new and he was given the computer without the disc's. He does not have internet he uses the program in his mechanics shop. any idea's out there?
In order to run programs you need to boot into the Operating System under which they were installed. You cannot boot the ME and run the programs on the 98. You need to boot the 98 drive. You could set the 98 drive as the secondary Master (swapping your CD to slave) then use your BIOS Boot Manager to choose between ME and 98.
