Malware Defeated by TOM K - Windows Still Not Functioning Properly

I completed the cleaning process recommended by Tom K yesterday but am still having problems with Windows Vista Home Edition. Using the restart option the machine fails to shut down properly. Upon re-boot the machine will enter a cycle of turning on and off again and again with no boot up. The only way to get the machine to boot up is to hold down the power key and shut the machine down completely and then perform a cold boot. Sometimes I have to repeat this process multiple times. Once it takes it is extremely slow to boot up (10 min plus). Once up and running it is still very slow even after all of the fixes recommended by Tom K. Lets do a couple of things to try and see what might be going on.

First, please run a full surface scan on your hard drive to test for bad sectors. In order to do this in Vista, click Start -> programs -> accessories and right-click "Command Prompt." Choose "Run as Administrator." At the command prompt, type chkdsk /r and press ENTER. When asked about scheduling a scan during the next reboot, answer 'Y'es. Shutdown and restart your computer. Be patient while chkdsk scans your hard drive for bad sectors and file system damage. Keep your eyes open for "Windows replacing bad clusters," which can be a sign of hard disk failure.

When the scan is all finished and Windows is booted back up, please read here for instructions on how to disable automatic restart on system failure.

Once you make this change, reboot your computer and make it get into the infinite restart loop. Except this time, you will notice that it no longer restarts. Instead, you will get a blue screen of death and it will give you some information. I would like to know any pertinent information on that page such as the STOP error codes and any filenames it may mention. THe rest of the "instructions" you can ignore. You can safely power off and restart your computer after this in order to get back on-line.
The scan came up clean and it still does the infinite restart loop. I let the machine sit for an hour and i would not boot up on its own. I still had to do 2 cold boots to get it to load the OS. I never got the blue screen of death.
